I'm DEEP into the "akward" stage (where the sides just seem to puff out no matter what you do) and I have really thick but also really straight hair. I have just 2 questions that I hope some here can help me with.
1. - will thinning cuts help the sides lay down better or am I truly better off just waiting for the weight of longer hair to hold itself down?
2. - Do any guys with shoulder length hair get any periodic thinning cuts? Is that done? Or is it not needed at all?

I wouldn't cut anything and just bear through the awkward stage. its annoying but when yours gets longer it will lay better. Don't cut off any as thats less long hair you will get to enjoy later.
I have had nothing cut at all for about a year and a half and I would only suggest you cut after at least 2 years and only if yoou have damaged ends.

My advice is not to thin. You will want all the thickness you can get as hair grows longer, and layering is definitely not good if you want really long hair. Hope this helps.
